When using wallet cover case on my Note 9 the indicator for S-pen shows that the pen is in use even if it is in the phone. As soon as I take the phone out of the cover the pen connect to the phone again. Anyone have any experience like this?

It was a cover from KEY but I changed it to another cover from PEAK and it work for me.
