S Pen doesn't work, for example in "Samsung Notes" I can draw only by finger and not by S Pen.
When "Show pointer" is turned on, pointer is visible and moves well with S Pen.
"Direct pen input" disappeared from the settings.

It was hardware issue.
Replacing the S-Pen solved the problem.
In my opinion it was loss of pressure sensitivity or pressure sensor damage.
There is no connection with the "Direct pen input" menu item - just coincidence in time.

Just to clarify, does the S Pen only work when "Show Pointer" is turned on?
Have you tried wiping the cache partition?
- Power off the device.
- Press and hold the Power key, Home key and Up Volume key at the same time.
- Release all of the keys when the Android image appears.
- Press the Down Volume key to select Wipe cache partition.
- Press the Power key.
- Once Cache wipe complete appears, press the Power key to select Reboot system now.
- The device restarts once the wipe is finished.
My SM-T830's S-Pen works with Android 10. The "Direct pen input" is not in my menu either though I don't use the pen enough to know that it was there before.
As stated previously, I would first try a Factory Reset WITHOUT restoring from backup and see if the pen function returns.
