If I lose the S Pen on my galaxy tab S9+... is it covered by Samsung Care?

Sorry to say, no, it is not covered. You will have to purchase a new one.

I recommend enabling the enable S Pen proximity alert since insurance will not cover the loss:
Step 1. Go to Settings > Advanced features.
Step 2. Tap S Pen > Toggle on Warn if S Pen is left behind.

If you're concerned about loosing the pen, you can buy an S-Pen Pro which can be found by using SmartThings.  It is the only S-Pen which can be located when lost.
