Do fingerprints transfer from old phone to new phone?

No you will need to re setup your fingerprint when you setup your new phone

Will I then have to do each app over or just the phone

you may have to re enable your fingerprint in the apps I know my bank and CC apps all required me to re setup but it was just a toggle I had to switch on and scan my fingerprint to verify it
