Samsung Apps and Services@adwissler The only way those files would count against the storage limit on that cloud service is if they are stored on that cloud service.
I put the same document in OneDrive and Google Drive. It did not get flagged as a duplicate. In fact in the duplicate area it has a button near the top to select either OneDrive or Google Drive. Can you post a screenshot of what you saw?
